config: specify submodules to clone in Manifest

• Figure out whether to implement targets for submodules as well. The problem with this is that targets are currently only used for script i.e. checkout does not have any notion of targets at the moment.
• Change default behaviour of cloning submodules to false
• Add appropriate warnings for unspecified submodules
