`site:clear` has different config files than a new Statamic site

Bug description

When you run please site:clear on a new Statamic site, the config files are different, which is unexpected.

How to reproduce

1. statamic new defaults
2. Ensure initial files are committed
3. cd defaults
4. please site:clear
5. Check git history
